Biomarker-disease Associations

Which therapeutic areas are seeing the most research for the discovery, refinement or application of biomarkers? Which diseases are most frequently associated with the term "biomarker"?

To address these questions, we used PolySearch to extract and analyze relationships between the term "biomarker" and human diseases [1]. Below are the top 100 "text word: biomarker"-disease associations mined from PubMed. These data can be interpreted as a reflection of those therapeutic areas seeing a high degree of biomarker research and development.

The first column in this table gives the disease name; the second column gives the frequency of association (i.e. the number of citations indexed in PubMed that meet the query); the third column gives the total relevancy score (calculated from the R1, R2, R3 and R4 sentences) for the match term; the fourth column gives the Z-score (the number of standard deviations that the relevancy score is above the mean); the fifth column gives the database term's synonyms or aliases.

Frequency of association is not always the best way to determine relevancy. PolySearch employs a text ranking scheme to score the most relevant sentences and abstracts that associate both the query and match terms with each other. this is done by attempting to find query terms, association words and database terms to identify and calculate four relevancy sentences, termed R1, R2, R3 and R4, which are described below.

An R1 sentence contains one of the database terms, one of the query terms, at least one association word, and passes pattern recognition criteria. An R2 sentence contains one of the database terms, one of the query terms, and at least one association word. An R3 sentence contains one of the database terms and the query word. An R4 sentence contains just one of the database terms and is used for statistical normalization.

To generate a quantitative relevancy score, each relevancy sentence is assigned a value: R1 sentences are assigned a value of 50; R2 sentences are assigned a value of 25; R3 sentences are assigned a value of 5; and R4 sentences are assigned a value of 1. The sum of the R1, R2, R3 and R4 sentences is the relevancy score, which is then used to calculate a z-score (the number of standard deviations that the relevancy score is above the mean).
